Hi! 对不起 is a set phrase and the pronunciation of 不 is fixed to be the neutral tone.
The second 不 in 听不懂 can be marked as the forth tone or the neutral tone -- both are correct. You may hear both in spoken Chinese.
Hi 不 means "no" when someone asks a question. 我不是 means "No, I am not". But 对不起 means "I am sorry".
